The VOS system is perhaps the most ingenious method of giving your crew orders that I've evern seen. It involves simple commands (2-4-4, for example) that will in turn be translated to an in-game verbal command (Quarter Impulse!). Through this system the crew of not only your ship but other ships will interact with you on your missions. Listed here is a breakdown of each VOS section, subsection, and a brief description / tips of what each does. VOS Quick Reference Card.

4-5 Beam Away Team to Target: Send an away team to whatever ship you have targeted. Once you pick where you wanna send your team, make sure you turn on your transporters and boost your power to transporters to about 30% to make sure your crew gets there. Once you've got the transporters running, send in ~3 times the amount of crew on the enemy ship. However, if you are lacking in marines send in your escorts. Also, if you have to capture more than 1 ship, send/resend marines to your target to conserve troops; once you have it down to about 5% send in about five to ten marines. Remember you can't transport if you're cloaked or the enemy has all their shield sections up (even if most are full and one is at 0%!)
Once you determine how many marines, pick what you want to do. If you capture a ship, you won't get your marines back.

7-8 Targeting Mode: Experiment with both and pick which one suits you more.
7-8-1 Auto
7-8-2 Bore-Sight
7-9 Switch to Gunnery Chair / Tactical HUD: Gunnery Chair puts you in full control of your ship's weapons but doesn't leave you flying. Use it in conjunction with your ship's helm and Bore-Sight. The Tactical HUD gives you the default control; more piloting control but less view of where your weapons are going. I personally use Tactical HUD with Auto Firing.
8-1 Object in Reticle: Whatever is under your crosshairs
8-2- Subsystem: This is a bit vague...basically, once you have targeted your target <redundant, isn't it?> you can target specific points within the target. Usually it's the ones listed here but this can change when you are targeting a planetary system.
